When you choose Disable and Delete messages from iCloud, it will only remove the messages from your iCloud account but not from your iPhone.

Go to Settings > Your Name > iCloud > Manage Storage > Messages > Disable & Delete > Delete Messages to remove all the messages from iCloud and clear your iCloud storage.
